An EPS image is a free form, graphic vector language (postscript for one image on one page). That means that if the image does contain layers, the only program that would understand that 'layering' format is the program that uses the EPS as a file save format.
No other program knows the formating arangments for a multi-layered image in that file as all they see is postscript, whcih presumably is the image with all the layers 'flattened'.
