Combine should work if done properly. But you do not give your command line nor your version of IM and platform. I do not know how to deal with spot colors, but for CMYK, -combine should work. If you post your PDF or separate files, some one can try to combine them, at least for the CMYK. You can upload to dropbox.com and put the URLs here.

One possible issue is that the PDF file is a vector shell holding the images. This may mean that you might have to extract the images from the PDF to get proper coloring. To do that, another tool would be necessary to do the extraction.

pdfmages is a good tool for extracting images from PDF files. Ghostscript (via ImageMagick) can rasterise the pages, but I don't know how well GS handles profiles. Extracting them with pdfimages, then processing with IM, may be more reliable.

In cases such as these, I don't know if profiles are embedded in images that are embedded in the PDF, or if the PDF contains metadata that embeds the profile, or if it merely assumed.

If you publish a sample PDF, someone can take a look.
